Se centra en la historia del investigador especial Makoto, que tiene el don de poder leer los recuerdos de los objetos que toca. Mientras investiga un explosión, toca el anillo de una mujer desconocida que tiene recuerdos bastantes turbios. Esta mujer, Sarah, es la única superviviente de la explosión y ha perdido sus recuerdos. Sarah también tiene un poder: la habilidad de ver ciertos aspectos sobre el tiempo y el espacio. Después de conocerse, Makoto y Sarah vivirán varias aventuras envueltos en una conspiración masiva. Además, los dos humanos son perseguidos por un hombre llamado Jack. Así, los tres personajes comienzan a formar parte de una batalla entre los Iluminados y la Resisitencia, las dos divisiones disponibles en el juego. La historia se narra en un universo paralelo al del juego.
